My buddy did bodywork (with metal patches) and repainted mine with a "Jeep Green Metallic" single stage urethane.
I was just admiring the metallic as the sun was shining on it in the garage.
Not suggesting the green, just confirming that single stage urethane is available in metallic.

Here's an example of one.
They have Postal specific front doors (notice the squared off top edge of window frame), rear door, among other things.
They originally had spray foam lining in the interior that was for the Alaskan climate.

As was stated some cowl seals have issues for CJ's, @spankrjs has lots of experience with working on them.
I think you found the issue on the door gap.
The four torx in the bracket slots are your windshield angle adjustment, the two lower knobs are for folding the windshield down.
As Kim mentioned the cowl rubber may be too dense/thick. This is a common problem with aftermarket seals, I think Raymond...
I believe that the full soft top (Bestop) is designed for the full doors as the Scrambler was only available with full doors with the half top.
Also, it appears that the top frame around your door opening in the first pic shows the full door/hard top shape.
Those look really good. Have to try some craisins next time.
Have you ever tried Raisinets?
My wife usually makes a big batch of dough into balls and freezes them, a few minutes in the air fryer/toaster oven and hot fresh baked whenever you get the urge.
I'm assuming since you don't know the brand of top you may not have the measurements to adjust the windshield angle as suggested by Kim.
These are the measurements from the Bestop instructions, (however they should be the same for all brands as the windshield angle effects full hard door...
Not to sound rude but this is a custom build (note the top, bed, rollbar, etc.)
If anyone can make this look right it would be Craig.

I'm not sure if this pertains to your current setup but several years ago I had the 350 rebuilt in my new to me step van - (I wanted to start out with a known good engine for my business to avoid downtime).
The engine ran great for awhile and then had poor performance issues similar to yours...
