Definitely a huge upgrade from the stock SB's.
I wonder how much difference the relays make for the stock SB's (no not asking you to test), maybe I'll try to remember to compare when I get around to doing mine. Definitely a worthwhile upgrade.

A couple quick possibilities to check...
Are you certain the engine block has a good ground to the frame/battery negative post?
(Just wondering if the ground strap was installed when the engine swap was done)
Alternators have to be "excited" to create output voltage, some are self-excited...

I assumed the existing panel was 200 amp by the size of the enclosure (panel) and the conduit feeding it.
