Need help installing window in CJ7 hard top

So my tan '7 was parked at my sister's up the street (no room at my place with two teenagers parking here now). Sister hired a crackhead to "do yard work" and he stole the battery off my mower and pushed the side window out of my top trying to snoop (luckily, nothing worth stealing in there at the moment). Tore up the weatherstripping, but didn't break the glass. Luckily I had an extra OEM weatherstrip and glass, but now I need to install.

Is it easier to put the rubber in place on the top and then try to slide the glass in the rubber, or put the glass in the rubber and then try to install the whole bit in the top?

I figure on using lots of dawn and water, and I've heard people reference a "string trick" and think I kinda get the principle, put string in channel, start window in place, then pull string to pull weatherstripping out where it needs to be.

I can see the string trick working either way mentioned above, so figured yall could tell me the best way to go about this.

Put the rubber on the glass, have someone hold it up to the opening, and with the string already in the rubber channel and lubricated pull the string to pop the rubber lip over the opening as the inside person pushes against the glass. That's how I would do it.
 
I installed my 1/2 hard top rear glass this way, and it installed, but it leaks. There needs to be sealant between the top/rubber AND the rubber/glass. I'm trying to figure out how to do that without making a mess.

My front windshield leaks between the rubber and the glass, again, no goop :shrug:

Any suggestions on what type of sealant to use? My windows have always leaked if I pressure washed the Jeep, so I don't know that there was anything there from the factory.
